Iron the un-embroidered part as normal, then put a white terry cloth towel on the ironing board, place the embroidery right side down on the towel, spray with starch and press (using an up and down motion, rather than back and forth). This will prevent the embroidery from being smashed flat by the iron. This is how I've ironed the dresses that I've embroidered. Also, I've always done my embroideries in a hoop.
